I have been wondering if there is a way to have the NPC deal with the manure pile? Is that programmable in the config? If so, what's the format, please..?

In a word, no! The NPC farmer really is due for some re-working as it was ever only intended to do some very basic stuff on a very simple farm setup and things have moved on quite a bit since then!
